Warning about undefined citations and references in arxiv submission

I’m trying to upload a paper to the arXiv. I use ShareLaTeX, so it zips the .tex, .bib, and .bbl file for me. When I process the file everything comes out fine. However, it says things like

"LaTeX Warning: Citation `G' on page 1 undefined on input line 93. "
"LaTeX Warning: Reference `main' on page 1 undefined on input line 93."

It also says

"Package hyperref Warning: Rerun to get /PageLabels entry." at the top

ShareLaTeX does not tell me there are any errors itself.

When I go to view, the references, citations, bibliography, etc. are all present and fine.
Anyone know what is going on here?

I use amsthm. I don’t seem to have the package hyperref (although I’ve tried using it instead). I label things like

begin{lem}label{isometry}

and then I will just say "in Lemma ref{isometry}."

For the bibliography I use

bibliographystyle{alpha}.
